Of course it was Buffy (and Giles) who actually defeated Amy's mother, but my guess would be that it's because that's who the military is concerned about.
In other words, they asked her about Buffy and she said she'd be glad to kill her? You may be right.
Speaking from a RL POV, I'd guess it's because the government takes forever to do anything. :)))))))))))))))))))
