I don't think that 'Villains' is supposed to be in chronological order. The Spike parts are actually later than the Sunnydale parts - possibly a lot later. It must have taken him quite a long time to get to Uganda - if his statement to Angel in 'A Hole In The World' that he'd never flown before is correct then it must have taken him a very long time indeed!
